Some gamers oftentimes confuse the difference between these two games. First of all, Warhammer 40k is not specifically an RTS game as it is vast and covers millennia of historical events where as Dawn of War focuses specifically on contained narratives within the universe. It is important to understand that Dawn of War aims to simplify the lore unlike Warhammer 40k that is vast. Can you figure the other differences?
 
Umm. Dawn of War takes place in the Warhammer 40K universe and is considered "canon" with the Blood Ravens being a recognised faction. There is no difference between them. It's like asking what's the difference between a human arm and a human body. The former is part of the latter.
